Problem getting wixproj to install properly.

I converted a .vdproj to .wixproj and have a problem in that a Custom Action for an Active Project is failing(from what I can tell from the .msi log file that was created). Also the original .msi from the .vdproj is quite a bit larger that the .msi from .wixproj. Guessing some files are missing in the .wixproj .msi. :(
What can I do to further debug and fix this problem?

After digging a little more it seems that all "Detected Dependencies" and all "Primary output from <some project> (Active)" files from the .vdproj are not added to any .wxs files in the .wixproj directory.

Hello,

WiX doesn't support vdproj-like Project Outputs in wxs files. All project outputs are added as references to WiX project. The Heat.exe tool extracts the content of the project output and include it as the 'Directory' element in the product.wxs file. Do you see any references in the WiX setup project?
